I have the very same problem, and it is only happening when a single large file one that is big enough to only fit one file per CD is created and then copied, where each of the large files are exactly the same size but with differing content.
In my case, it is when I create large. Having to reboot the PC in between copy operations per CD is very inefficient. However, I can't find the place, following these XP instructions, in Windows 7 where I can flush the cache or turn it off or something so that the copy operation will work reliably.
Any suggestions? I think this should be behavior that doesn't act like this. If the CD is changed out, each and every time Windows Explorer should re-read the TOC and show the new content, even if it is the same. In my case, it isn't the same so I have to be very careful not to forget that this happens and accidentally wind up with 8 copies of the first file of an 8-channel recording! Now I can boot my computer without going through this irritating windows check disk. It does not correct the error no matter how much i allowed it to pass the check disk test. Brilliant idea on registry tweak!
Hey, I gotta tell you. This is the only one that really worked for me. My CEO is very pleased — I got his old win working like a charm. Besides this annoying boot anomaly there were also some dll ambiguities…. Thanks for the help on chkdsk options. Very well done and easy for the less computer savvy individuals to understand. Tried this on my old PC with windows because this screen kept coming up and it was annoying me. Thanks, this worked good even on my fat32 drive. When it finally booted into Windows the disk was practically unreadable and subsequent attempts at recovering the disk content using recovery tools have proven fruitless.

I used a command prompt to access Diskpart from the Windows 7 repair disc and it created the additional small partition; I used Diskpart from the Vista Recovery Disc and it created no such partition.
